I have a 2006 g6 4 clyinder automatic however when I put it in gear there is a clunk also when the car shifts from first to second it also clunks. The check engine light is also on. Any one have any solutions

definitly sound like your transmision is going out.....first step should be to find out why the check engine light is on. usually somewhere like autozone will scan it for free.

I have a 2006 4 cyl that had the same problem. Took it to the dealer and they replaced a pressure regulator (said pressure was to high casing the clunk)
